WOL Woes

Hi
I've been running NAS4Free for quite some time on a Dell Optiplex 745. I've recently added some more HDD's via a PCI SATA card but the server now takes quite some time to power up (SATA card likes to make sure the disks are still there, etc). I had it configured with a scheduled shutdown at night and I use WOL to power it up.
Having now setup the wonderful manageAcpi scripts from 'fritz' I had it setup to go into suspend (S3) at night. It just won't wake up from sleep using WOL though. I have tried the 3 different settings on the configuration (off, WOL ON, WOL_MAGIC) but it just doesn't resume.
Ifconfig -m shows the option WOL_MAGIC.
Am I missing something, does WOL only work on powered off machines?
