Sata controller not working after mobo replacement

Here is my story. I had a nice NAS system working, and my MOBO went. So I replaced it. Did no reinstall, just booted from the same USB key. Now for some reason it will not recognize my SATA card. I have a startec pexsat32. The most important thing to note here is THIS CARD WAS WORKING on the old MOBO. Now in order to access all my drives, I need to get this card working.
I have confirmed that the moving of the card did not damage it. When I first boot the computer, the BIOS screen comes up, then the screen for the controller, and then it boots from the USB key. As soon as it starts booting from the USB key, it assigns each drive it finds a drive letter in some sort of "pre boot" sequence. At this point it finds 6 drives, and thus assigns 6 drive letters. Those would be the 5 actual hard disks, and the USB stick. After nas4free has booted however, it only sees 4 drives. I have confirmed that the drive it does not see is the drive plugged into the controller. I have also confirmed that it is not the drives fault, because if I plug different drives into the controller, every drive plugged directly into the mobo I can see, and every one plugged into the controller card I cannot. This leads me to believe one of 2 things. Either the OS can't see the PCIe ports, or can't see the controller card. This needs to be fixed.
I am using NAS4free 9.1.0.1, and please, before mentioning it is no longer supported, I quote the wiki, "Upgrading is not a magic bullet to solve a problem you are having with your server. Fix your current problem first, then upgrade later. Do not make matters worse by adding more complications on top of an existing problem." It is on a dell Optiplex 740 Mobo with 4 GB RAM. I do not know what other information may be useful, but please ask if you need any more information.

can you let us know which mainboard you have used and which one you are currently using.
And please post the dmesg output

As stated in the previous post, the new mobo is a Dell Optiplex 740. the old one was a P5LP-LE

The timeout errors indicate possibly bad drive(s), as they are not responding or bad cables or a bad SATA controller.
First I would check the SMART values of each drive.

is it possible that you are running your controller in ide mode and not ahci mode?
sine they are running in sata 1 mode.
Nas4Free 11.1.0.4.4517. Supermicro X10SLL-F, 16gb ECC, i3 4130, IBM M1015 with IT firmware. 4x 3tb WD Red, 4x 2TB Samsung F4, both GEOM AES 256 encrypted.

crowi: The problem is that whatever drive is hooked up times out. Right now 3 5 TB drives, and 1 2 TB drives are connected to the MOBO. If I move any of those drives to the controller, it fails to recognize the drives. Back to the MOBO and they work. Since the drives cannot fail, and miraculasouly come back to life, that can't be the issue.

b)ssman: I am unable to locate any place to change that setting. It does however report it is in ahci mode. I was gonna try and switch it to IDE and see what happens, to no avail.

Your MB(chipset) might not be supported in 9.1.
I think you should check the new MB with newer kernel such as NAS4Free 9.3 or 10.1.
